for some reason when uploading the XML file the theme did not transfer? is this right?

That is the way things work normally

is there something that you have to do separately to transfer your theme?

You need to find a similar theme over at WordPress.ORG - see above - note that the themes at WordPress.COM are highly modified for use on WordPress.COM

You also need to make friends at WordPress.ORG for support of your new blog

Any changes you made via a CSS upgrade (Custom Design) would most probably be lost should you import your theme's style sheet even to the WordPress.org version of the same theme.
