This might be useful for someone with the same problem:
I deactivated and deleted the WordPress Stats Plugin on my self-hosted Blog. Then I uploaded and activated the Plugin again. After I had entered the API-Key, I was asked if I want to add the Blog to my WordPress Account... Now the new URL is listed as "linked Blog"
