--Are they different enough that I should jump to .org. (i.e., will it be a huge headache to switch later with all content in place, etc.)
--Can I use plug-ins on wp.com with custom design?

The version of Oxygen here at WordPress.com was adapted from the WordPress.org version of the theme so it will run on our software here.

Custom Menus
Oxygen supports up to three Custom Menus that can be configured by going to Appearance -> Menus:
The Primary Menu appears below the Site Title
The Secondary Menu appears with a black background, just underneath the Primary Menu
The Tertiary Menu appears in the footer

I also went through your tutorial and on the WordPress.com site the menu association shows only in the customize area. I have now purchase your subscription, however I did not purchase this through word press, will that be an issue?

I did not purchase it through wordpress on purpose because I am getting ready to move my site to my own servers.
