Sometimes, it takes a few minutes for new categories to show up. If you just give it time, they'll be there.

I had this problem earlier tonight and noticed that if I switched to a new theme, then switched back, the new category appeared. I'm not sure if this forces WordPress.com to update your database or what, but it works.

Thought this might help anyone that has been having problems with new categories.
