Thanks for getting back to me. I checked my email settings and my spam too and it's all fine.
I had a dig through my blog settings over the weekend and may or may not have changed something appropriate in them because as of yesterday my comments have started to come through to email again.
It's a mystery but it seems sorted.

Can you confirm that your account is linked to the correct email address in Settings on the WordPress.com home page?

If so, can you check your spam/junk folder at your email account?

Also, what's the URL of a post where you're following comments?

I would also like to be able to reply to a comment via email but I don't have that checkbox. Why would that be?

In the email notification, do you see "Respond to this comment by replying above this line" at the top of the email? It should appear there by default without any need to enable a setting.
