That is by design. The excerpt that shows on the front page is designed to be a teaser, not the entire post, and it doesn't show links. In order to put the links right on the front page, you need to put all the code (raw code, from the Text editor) that you want to display on the main page into the Manual Excerpt box below the Write Post box.

My confusion is that they appear in the post once you select the post from the front page and it leads you to a page of just that post. But when you are on the front page the links don't exist.

Creating links in posts and pages is not theme related at all. See here please > http://en.support.wordpress.com/links/

This is the general link model:
Highlighted anchor text here

Type your anchor text first, then select it with your mouse, then click the chain link icon and proceed.

Hi. I am using the "Structure" theme. Links don't work from the posts on my front page.
