So I know ads are not allowed when my site is hosted on wordpress.com, but would I be able to put ads if I change my nameservers to my HostGator's account?

If you physically have your blog hosted on HostGator then you are no longer bound by the Terms of Service of WordPress.COM - you would be bound by the Terms of Service of HostGator - all hosts have terms of service limitations. The name servers for your domain name would need to be pointed to HostGator - the registration can be anyplace -
