The header size for that template is 760 x 190 pixels, but I would like to change this to 760 x 394. Basically, I need more height.

Hey size doesn't matter. :)
You can probably do it with the CSS upgrade as usually the width and heaight of a specific header image is put into the CSS file. A link to your blog would help us verify that. The custom header image uploader thingie keeps the size static I'm afraid.
