We are a student-run organization and we would like to start a WordPress premium account, but are in our beginning stages and do not have sponsors yet, or much money of our own for that matter. Is there a way to set up a payment plan for the $99 to pay it in installments over a few months? Thanks for your help!

No. There are no payment plans here. We all pay the full amount for all upgrades up front before the service is provided.
