All we want to do is reduce the height of the header, but the custom CSS is not taking precedence over the automatic style (theme is twenty-twelve) and changes to the sizes of borders, padding and margins are not taking effect.

For questions like this, please always include a short example CSS snippet so we know exactly what CSS you're referring to.
I noticed you are using the replacement mode for your CSS, which is a more advanced way of using the CSS editor and makes it a little harder to help debug if you don't include specifics. :)
