I made one minor change to a heading title in the custom menu and almost half of my menu disappeared.
I have tried refreshing the page, clearing the cache, cookies, etc. to no avail. SUGGESTIONS? I
The blog I need help with is worldculturesaustin.com.
Same happened to me 30 or so minutes ago!
Needless to say, I am NOT happy about this and am growing very frustrated trying to fix it.

I'm so sorry some of your Custom Menu went missing. I've reported the issue to our developers so they can investigate. Thanks in advance for your patience as they may not be able to investigate until after the holiday period.

I am also having problems with the Custom Menu with Twenty Twelve theme. Fortunately, my blog is not yet public. However if these problems continue I will need to drop either the theme or wordpress.com.
Most of my menu structure has disappeared, and when I try to re-instate some portions of the structure, there is something that breaks after a few updates. I have the impression that the problem is related to the code associated with wordpress.com/wp-admin/nav-menus.php.
And, the attempt at humor in the 503 Error message (seen 6 times in the last hour) is wearing thin: "Goshdarnit! Something has gone wrong with our servers. It’s probably Matt’s fault. We’ve just been notified of the problem. Hopefully this should be fixed ASAP, so kindly reload in a minute and things should be back to normal."
Seeing that message too many times leads to a serious crisis of confidence in wordpress.com and .org.
Similar issue with my menus.
At first, received no 503 message, just an incorrect update to my menus that 1) wiped out some of my subheadings at the top of the page 2)made items that were listed as posts under the subheadings - turned them into subheadings themselves (i.e. took them from 'post' to 'custom' with no change on my part.)
When I tried to correct they remained as custom. The link to the original article which belongs in the "original" field of the post 'widget' has been removed on both posts with which I'm having problems. Attempted to insert proper web address for the re-direct, but the "original' field will not take a click , a cursor, nada. (Hope that info helps)

BTW, my menus worked fine up until today 1/1/2013.

I have switched to the Oxygen theme, and re-built the custom menu structure. So far, no problems of any kind, and the site looks great on Win7 laptop, iPad, and iPhone devices. (Not thrilled with 3 columns, but I can live with it for now.) Am about to engage with a web designer who works often with wordpress-centric sites, so I can concentrate on my content.

This has just happened to me as well. I tried to add a page to the menu and half of my menu bar just disappeared. I tried to fix it, but every time I try to add a page it still doesn't appear. Can someone help?
Yup- me too. I lost half my menu today when adding one page. My blog is http://atecwriter.wordpress.com/ and I have more than 60 pages to organize.
We are still investigating this issue - thanks for your patience, and apologies for the inconvenience.
We have made a technical change that we hope will fix the problem with portions of Custom Menus getting deleted.

What about everything we lost from our menus? I had dozens of links all set up and I can't remember all of them, how they were organized, etc. Is there a way to revert to the way my website was before this issue occurred?

So this means that support can't restore my menus for me and that I have to spend 4+ four hours putting it back together (I have over 60+ pages). For those people who don't have that many pages, it's not an issue but for me I think I'd be ahead by just listing all my pages on one page so that I won't have to spend so many hours redoing something that should have worked.
Also it looks as though pages I deleted have now popped back into my list of pages.. I'll have to re-delete these if I want to keep this a "free" site and not go over the storage capacity.
Unless you can put my menu back for me I won't be using the custom menu
Sorry I misposted yesterday, I still have the problem - all the menu items appear as top level despite having set all pages to correct levels and resetting the appearance/menus function.
When I save the menu all items revert to top level.
Problem first occurred on 1 Jan 2013.

I'm very sorry, but unfortunately it's not possible to recover any missing pieces of menus. I realize this is inconvenient and we apologize profusely.
You could try viewing a copy of your site in Google's cache, which might be an older version of your site that could refresh your memory. Here are some instructions on viewing a cached site:

You're only using 40% of your space currently.
tideswelltales - would you mind please starting a new thread so we can troubleshoot with you one-on-one more easily? Once you've done that please add the word "modlook" (without quotes) in the Tags area.
Is it possible for WordPress to reinstate my custom menu if I have a backup file?
