Problem > Multisite /w Subdomains, Directory Script

  1. I cannot figure this out for the life of me :(
    The ultimate challenge?

    I want to use the WordPress 3.0 Multisite feature so users can create their own blog.website.com
    That part is easy and I can get it to work no problem; got my own VPS and wildcards, dedicated ips etc,
    I have full access to all aspect of my server. So accessibility is not an issue!

    The problems is my existing website has a directory script that depends on index.php and .htaccess
    So their is the obvious conflict with the 2 above mentioned files :S
    I want people who visit the site initially looking for a local business listing to also be able to create a blog account.
    The business is initial content and the blogs are a secondary feature and sub-domains.

    I have read several threads on this and that but no solution so far, any suggestions would be great or articles on this issue.
