I decided to use the twenty twelve theme because of the page layout options. However, the header is really large and takes up most of the page. Is there any way to make the header smaller?

Hello! Yes, you can upload images of any height and they will work really well with Twenty Twelve. Here's an example of a really small one..
To do this one you own site, you will want to navigate to Appearance → Header and upload a new image. You can then crop it to be as short as you need. Images do not need to take up the full width either :)
