I have a joint blog (werunforwine.com) and recently created an additional personal one. I imported all posts written by me to the new site, but the links in each post on my personal site takes you to the werunforwine.com site rather than the imported post on the new site. Is there a way to have them updated, or do I need to manually edit links on each individual post?

The answer to your question is called site redirect. http://en.support.wordpress.com/site-redirect But here is the problem, you still want your joint blog to be active if you purchase the site redirect then anyone visiting werunforwine.com will go to your personal blog.
So will readers still be able to read my posts on werunforwine? Or will clicking on them on werunforwine take them to my personal? I had planned on doing a site redirect but my co-author wants to have all of our posts available on werunforwine. I have a feeling this is going to be more difficult than it needs to be.
If you purchase and activate the site redirect then any visitors to werunforwine.com will go to your personal blog. Send a detailed support ticket to wordpress.com support at http://en.support.wordpress.com/contact maybe they have a workaround.
