Can someone please tell me exactly what the effect of selecting (or not selecting) the blogroll category when submitting a post.
The same question applies to the 'uncategorised' category.

You should only see the "Blogroll" category when adding a link from Links -> Add New. The Blogroll - and adding links/link categories - can be explained in the following support documents:

Regarding the "uncategorized" category, you should apply appropriate categories to your blog posts when creating them. Using the Categories module is illustrated here - http://support.wordpress.com/posts/post-categories/
