I own my domain. It is not a free Wordpress blog. How can I and my visitors use their Wordpress accounts to post comments on a site that appears to not be "linked"?

They cannot. It ISN'T linked. If you have set it so that only registered users can post comments, then they have to register at YOUR blog.

But I recently went to a blog I have never visited. The blog used wordpress. The domain was not a whatever.wordpress.com site, and yet I was already logged in as a user.

Believe me, they're separate. Some blogs insist you log in, some don't. Some enable Gravatar posting and OpenID, in which case if your'e signed in to WP.com, you're signed in to those services.

Also, many blogs hosted here use the Domain Mapping upgrade. Mine does. My URL is http://raincoaster.com but it is hosted here.
In any case, since you're NOT hosted at Wordpress.com, you really should be over at Wordpress.org looking for answers.
